Thwihli Thwahla shot to the lead inside 20 minutes after Siphesihle Msomi scored for them in the 19th minute.
The Citizens came back stronger in the second half with Taahir Goedeman equalising in the 65th minute and Khanyisa Mayo netting the winner eight minutes later.
